I would like to create inter-project links from my generated doxygen documentation to QCustomPlot. Is it possible to include a doxygen tagfile into the html directory? The required doxygen tag is GENERATE_TAGFILE.

The generated doxygen tag file is quite large, around 800 KiB. It wouldn't be sensible to generate it by default and distribute it with the normal htmt/qch documentation to every user, since it's needed only in special cases as yours. Thus I suggest you generate it yourself like this:
Clone the QCustomPlot repository (see bottom of download section) on your PC and checkout the respective version tag, e.g. "v1.2.1", which is HEAD of master at the moment. The tagged versions correspond to the packages in the download section. Then modify the ./Doxyfile like this:
GENERATE_TAGFILE = documentation/html/doxytagfile
and run
./run-doxygen.sh
in the repository root directory. This will generate the documentation and the tag file. It will throw a few warnings due to missing documentation images (which you would have to generate first via the project ./documentation/doc-image-generator
), but I guess the doxygen tag file doesn't care about images and is valid even if they don't exist.
